Is it possible with Conditional Logic to send an email to a different department depending on the choices in the form?

Yes, sure it's possible. You need to set different Submit Buttons (with different emails) on conditional.

For example:

If selected Department A - display Submit button A with email A
If selected Department B - display Submit button B with email B
